Anchoring right hand on the bridge gives you much more control of your playing and with enough of practice and correct position the muting problem disappear - i pick with anchoring and never had that 6th string muting problem.
Mastering muting while fast picking takes much more than you think. I am still having problems with that when playing string skipping stuff - the example of that will be in my lesson next week - there is a lick that drove me crazy - but i finally did it clean! Tons of practice but now it's so fun to play fast! AND - the faster you go the more problems you'll meet. Perfect synchronization and muting are the keys to shred.
