Hi Petar, thanks for the comments, it's a bit difficult to state the problem, because I can't see your right hand position but in theory you should shift and adjust your right hand palm position when you gets on high strings, don't worry it's not so easy in the begin, I practiced palm muting for the first time nine years ago!
You need some time to internalize this movement. Wound string are easier to mute because there is more metal, and resonate more, so you don't need to be accurate as you need for plain strings. For G B and E you have to be very accurate and place your right hand palm where the strings came out from the saddles, also they have some offset, duo to intonation and you hand should very very slightly adjust you hand to it.
