For choosing the right notes while improvising, it's best to work on the guitar, and work with arpeggios, since these are the notes from the actual chords.
Try my arpeggio workshop series, and work your way from there. You will see that each chord contains 3 or more notes, and those notes are scattered on the fretboard in forms of arpeggio patterns. I like the Harmony & Theory book by MI. It's a very complete book and its explanations are very instructive, modern and simple. It covers scales, triads, chords, tonalities, modes, modulation, and many other harmony concepts. 100% recomended!
