In the intro/verse I think I can hear the subtle flanger effect. In the harder hitting section (0:35) I think there is a fill guitar which uses slow movement of wah pedal to open up the sound/frequencies which imitates sound flanger makes. Very cool song btw

Cool song! I get a similar sound with my Wah Wah Morley (Bad Horsie) so it could also be a wah wah. The notes played by the lead guitar are parts of the chords being played by the rhythm guitar. First note is Bb (picked 12 times, 16th notes), the second is C# (picked 24 times, 16 notes) and finally C (picked 12 times, 16th notes). I think that these notes are played on 3rd string.
