About Acoustic Guitars Options

Hi,

I have question in my mind for a long time. I play guitar for some time and i dont have any trouble with barre chords with my electric guitar. But when i tried to play barre chords with my acoustic guitar, after few minuets my right hand starts to aching. especially with higher notes (F F# B Bb etc). what you think of this? is this because of my positioning is wrong? or i need ignore the pain to practice more ? or its just because of my guitar is very poor quilty?
