CHeck if you are tuned properly. Strings being percusive they are, tend to give higher pitch emediately when you pluck them. Wait for a second of two - and then see the value. You adjust to that value, not the one you hear right away, since that one is always at higher pitch, expecially on bass strings.
Also check your tuning reference point in all programs and pick something that suites best for your track\recording. If yu can`t hear the difference in pitch and everything sounds right when recorded, ther is no worry. Whenever i tune my guitar, I use my thumb and index finger. I pull up on the string only a milimeter high and release it. The pitch should remain the same.
