Very common issue.
File down the offending set screws from the bottom so as not to interfere with the ability to adjust the height. You just need them short enough to barely stick out over the top of the saddle. *Make sure the height of the string (the action) is where you want it. I know what You mean but sometimes the place of this knob is ok...for example while playing Jeff Beck style
Or...if You use that knob often like when playing some blues
