It's all about matching the sound characteristics of the guitar to the sound characteristics of the pickups to get the sound you want.
Your guitar has a basswood body, maple neck, and rosewood fretboard right? If so you may want to check out a Super Distortion or Tone Zone for the bridge, witch will give you a warm, super thick tone, and it will balance out the brightness of the maple neck so you don't get a clangy, brittle sound when playing on the high strings. If you crank your amps gain real high you'll get a real thick, chuncky metal sound. If you back off on the gain it makes a nice blues pickup. If it sounds a bit too warm add a little more highs.
For the neck position I recommend the PAF Joe, it will give you a bit brighter sound, but will give you a great, bright, clean sound, and if you drive it you'll get a nice bluesy sound.
