Building Speed Using A Metronome Issue

Like all of us guitarists we want the use of speed when necessary... I've been practicing with a metronome daily my major scale in every key but I'm having one particular issue...

Say we have a run like this D Harmonic minor run:

See the 15 17 18 17 15 on the high E string?
When practicing 3 notes per click with my metronome this part throws me offffffffff every time... Something is wrong and I can't figure out what it is... Am I supposed to go 15 17 18 18 17 15 so I get 3 notes per click? When I repeat 18 it sounds off and not flowing...
Whenever I go back down on my scale shred run I get messed up and sound amateur.. Any advice would be greatly appreciated...
