I'm playing major and pentatonic scales up to 200 bpm. When I get down to the 12 fret and below I find that my thumb is coming over the top and I place the neck is between my index and thumb, almost palming the neck. It sticks out like a soar ... you know. Any recommendations on how to place the thumb when one is playing below the 12 fret?

It depends of what sort of pentatonic lick you're playing.
If you're using 2 notes per string shapes,then having thumb over the top when you're on higher string is nothing to be worried about,It's natural grip.
And if you're playing 3 notes per string shapes,
than your thumb shall be in the middle,even at bottom of the neck.
