Try it like this: Record a rhythm track, and pan it 100% left, then repeat that same part on another track, and pan it 100% right. Then leave the melody-tracks on the center. Also record with the metronome on so you don't lose track. This way the production is clean and everything in the mix can be heard more properly What recording software did you use? A nice click could be enough to organice a little bit everything. Also when you re-record the whole thing be sure to pan a little and give some mix if you use more than one guitar because that contributes to generate a little disorder.
