It becomes second nature after a while......keep practicing. That is all, over and out.

You have to mute the strings with your left hand. For example if you fret the B string you must mute the high E with your finger the you're fretting by gently going across high E. When you practice it is important to always keep in mind muting, all the time - all the notes.

Of course you have to develop technique, but you can also rely on equipment to part of the job for you.
When I play in POD X3 Live, and have a dirty sound, I move the threshold of the gate to a value closer to zero (they are negative). That cleans the sound, and I do that until I still have the senstivity I want for the song. The rest of the muting comes from the hand then, but it is way easier if you have some help of equipment. In other words, go to a shop and test a noise gate pedal with a very distorted sound and the things you can't play without noise. You will probably buy it...
