Good question, but I'm thinking that - NO it will not - since the force from the strings will still be the same even if you raise them a bit and after you tune them it's all back to normal.

I would definitely check the intonation again. Intonation is not very difficult to check, so there's no harm in doing it (specially for bass strings, sometimes can happen that one winding sort of "click" to another winding and intonations changes).

Intonation is done on the end, along with tuning, although it is not a strict rule of course.

Yeah always check the intonation last...But than again if you just got your guitar from the shop , maybe you want to turn it back for them to set it up like you wanted/prefered ?

I figured it out. The part I was moving is attached to that long bolt sticking out the back. That tool pulls on that bolt. Instead of me pushing on it from the front.
