If at all possible, try not to change your normal position radically. From the sound of it, it seems like you are shifting positions just to AP, is this the case? Also try not to "Pick from the Elbow". There are tons of posts about this very issue. Try to maintain normal hand position if possible. Marty friedman is a great player and his style is all his own. But I wouldn't suggest it as a template.
In general, place your palm near the bridge so you can palm mute or not, or palm mute some notes in a give run. Keep your arm where you normally keep it. I do a TON of alternate picking work in my video chats so do stop by
