I know I have to take the minor third (the backing is in key of E minor so I suppose I want minor third harmony?) for every note but it still sounds weird..

I would harmonize it with a G Major arpeggio, to stay in the same scale. But ofcourse starting from the low 5th: D

Have you tried harmonising an arpeggio with an inversion of the same arpeggio? Very nice results
