Capacitors do make a tonal difference - particularly to the treble - as they act as a sort of band pass filter. Take a look at this link here. I guess there's no real harm in experimenting a bit within limits though...

You can remove it, completely out of the circuit and it will behave like a guitar without a tone knob. And yes a 500k volume poti is different from a 250k one. I think it shouldn't affect the tone though.

It will get you a certain degree of difference, but I'm not sure how this will react on your setup. Best way to find out is to replace the pot and experiment a bit. These components (and their replacement) are relatively cheap, so I think it is good to experiment with it.
