Guitar In-tune Problem

I have a Jackson SLSMG. I just recently changed the strings on it - the SAME type of strings I had on as before. I'm in perfect tune. I play the open E string (for example) and it's fine of course. I move up to the 12 fret and it's a bit flat. I then move up to the 24th fret and it's even flatter.

I've never had problems with this before. I'm trying to keep from paying a pro to do this if at all possible. But I'm also wanting to be very careful as to not damage my guitar. What do I need to do to fix this problem?
