I could suggest some of the Virtual Dimarzios for the neck, specially Virtual 54 and Virtual heavy Blues 2, and for Bridge I can recommend Mo'Joe, or if you want higher output Evo Bridge.

If you want to go custom, you can try bareknuckle pickups too! A Holy Diver or Cold Sweat bridge pickup and two Irish Tour or Slowhand Coils will give you a great sound! I am still thinking about your guitar's tonality... Mahagony body with a maple neck and Ebony board could sound a bit bright (depends on the thickness and density of the mahagony). A Ceramic pickup COULD (not neccesarily) sound a bit trebly in your guitar. If that's the case I would go for a SD Sh-4 Jeff Beck rather than a Sh-5... Could sound bright, but it doesn't have to be bright at all. I tried out recently, and heard from the audience LP Raw Power, that thing has really good low end, and it has maple body AND maple fingerboard. It uses 57 pups with pronounced mids and didn't sound too bright too me at all. Very balanced sound, with great low end.
